There are some problems which arise specifically because it's a Flatpak. On the Evolution list we regularly see this kind of thing, which is caused by the Flatpak sandbox version not fully communicating with the rest of the DE (i.e. AFAIK it's unaware of the existing Gnome dbus connections). I don't know if that's the OP's case specifically, but it does happen.
