sorry but in that case you are wrongdoing a major upgrade of the desktop without logout/login is completly unpredictable and we need to be graceful that we even can do it that way because on other operating systems the bullshit of https://fedoraproject.org/wiki/Features/OfflineSystemUpdates would be mandatory
why is it unpredictable?in the specific case something was migrated (after a bugfix even correctly) but you have still the old software not knowing anything about the migration running
the only way to avoid this (partially) would be the road to hell and act like windows "you can't touch any open file", even that would not help in the situation because it's not open and persistent loaded (otherwise this problem would not have happened)
