Also, bear in mind that wineboot does not perform the win3.1 startup properly yet. This is unlikely to be a problem, as Windows 3.1 are less likely to rely on reboots for installs.

No. This is an incorrect assumption. Idealy this would be the case but it is not always so.
I would suggest that you remove the previous instalation _before_ installing the new one. You should make a backup of your ~/.wine/config file before you do this.
