As was suggested by one of the developer's earlier.  Have you tried
turning off the sorting on the SM client site (not in the config.pl) by
clicking on the images at the top of the column on the message list so you
have square boxes rather than up or down pointing arrows.

does this effect a newly created user (i.e, one with just the inbox,
trash, sent and draft folders)?  Since you said it doesn't matter whether
there are emails in the folder the mailbox format is not it.  How does it
respond if you go to the same mailbox using say thunderbird using imap? 
I'm assuming you've done the usual (checked for load, disk activity, etc).
 You are basically running free bsd EIMS)

I'm running linux so I don't know what other tweaks are possible.  Have
you asked on Eudora for imap optimizations?
