I tested uPD720200"A" again with clean 3.1-rc3,
the speed will be changed after every reboot:
after 1st reboot: 480
after 2nd reboot: 5000
3rd: 480
4th: 5000

uPD720200"A" + clean 3.1-rc3 +
0001-xhci-Set-change-bit-when-warm-reset-change-is-set.patch:
not work, the same symptom.

uPD720200 + clean 3.1-rc3:
no problem, always 5000 at 4 times reboot.

It seems the NEC firmware's issue,
I will report to NEC FAE,
