Perhaps doing PCI scan backwards  gives you what you want?
Try adding pci=reverse to your boot command line.

Linux derives the ordering from hardware config - which cards are in which
slots. You may want to start scanning the pci device space backwards, but I'm
not sure that works with all BIOSes etc (ACPI tabels for example).
