All the software written by Rui has got it's config in ~/.config/rncbc.org/ the config of QjackCtl is ~/.config/rncbc.org/QjackCtl.conf and if nothing is broken, then the parameters don't get lost and are used each time. However, assumed jack is already running, then QjackCtl's settings do not show the parameters used by the running jack, the settings do not monitor a running instance of jack, they are the config for QjackCtl. If you push QjackCtl's "Stop" at the right upper corner, not the transport "stop" and after that "Start" in the right upper corner, nit the transport "start", then you restart jack with the parameters you selected by QjackCtl's settings/config.
