I have seen this same behavior with Belkin KVM's going back to RedHat
7.3. Everything is fine with a two button mouse, but if you use a three
button or wheel mouse, the Belkin KVM switches the mouse type when you
connect to another display and come back again. I have sometimes been
able to get X to behave with a Belkin KVM if I just configure X to think
it has a two button mouse attached.

I have been able to use an Avocent KVM with no problem.
