For a specific X application or for absolutely everything? For the former
then you can usually specify a local .Xresources file (i.e. for Xterms you
would have the following:

XTerm*Font:  9x16

)

It is also possible to make all instances of an application uses different
default settings for all users by editiing the
/usr/lib/X11/app-defaults/ specific files.

It is also possible to set up specific named instances of apps that start
with particular geometries and font sizes for a particular user by editing
the ~/.xinitrc file. (This will start those programs each time upon
login).

In the case of trying to use a different dpi font across all applications
on the system you can either use the "startx -- --dpi 100" if booting
into runlevel 3 , or you can edit the files specific to the graphical
login manager that you use.

Or if you just want to start a specific instance of the program once-off
from a command line you could try "xterm -fn 9x16 &"

Too much choice! Try looking at both the "X" and "XFree86" man pages for
specific examples.
