It could be that your KVM is a make/model whose deselected-port-signalling doesn't work well with Linux. If it's is a PS/2-type, disconnecting and reconnecting probably won't work and may cause additional signalling confusion. If you're having trouble of this type, trying to fix it is usually a waste of time. You didn't mention a brand name. When you go shopping for a new KVM, I recommend IOGEAR. I'm sure others on this list can recommend other makes they've had good luck with. Since PS/2 ports are gradually disappearing (especially on laptops), I chose an IOGEAR USB-type with on-screen display for my latest KVM. Google for 'USB KVM switch'.
