Actually I have found out why it wasnt working from default :
From a posting in google groups :
"Check which lpr you are using. Which should tell you /usr/bin/lpr, which is a link to /etc/alternatives/print. This in turn should be a link to /usr/bin/lpr.cups.
When I ran into this problem, it was a link to the LPRng version
of lpr. I removed LPRng and reinstalled CUPS."
So if your installation is not working by default, check this.

When I setup cups, I just tell it to print to the default printer, and it prints to the cups printer. I did not have to do any configuration of the individual applications after I got cups to work. Try and print something to the default printer and see if it comes out on the cups printer.
