But are u using LVM for the root mount partition? If yes then I suspect the file system is not properly mounted, due to some missing components in the new initrd file ("lvm" in particular, and the /dev/mapper directory) - compare the two list and see which one is missing (command needed are gzip -dc, cpio -i and tree, for further reference consult for example http://www.netadmintools.com/art164.html).
