When using the command shell, you just do:

  prompt> mhonarc.pl -mhpattern "^*.CNM" -outdir outbox inbox

As long as mhonarc.pl is in your search path.  If using the ActiveState
port of Perl, it associates .pl files with perl.exe so you can invoke
.pl files directly from the command shell.
