Flashing your operating system will delete all data and programs! (It's as if you just unboxed the device, brand new.) So, I'd recommend the Red Pill method. To back up your data, you need to back up the hidden directory /home/user/.gpe/ - I'm not sure if the backup and restore app now handles this directory properly.
