How about in the backup storing a list of apps that were installed from repositories and the repository list, then post flash offer to reinstall some/all of the apps from the repositories - less likely to break and less space needed for backup. (I assume there is some way apps can have their settings stored/restored in the backup by saving them in a place backedup/restored by the utility).
