Sure, I'd be happy to elaborate on why I don't recommend FAT or FAT32 as your Linux system partition. The first reason is that all of the features Linux requires in a root filesystem are not supported. In particular, setting of owners and permissions to secure your files is not supported. This will most likely cause a lot of programs not to work right. A lot of them do checks for safe permissions and won't work if the right permissions aren't in place, as they should. That's the big reason I don't recommend using it as your root filesystem. I personally avoid FAT or FAT32 altogether in most cases for another couple reasons, though they are not related to Linux. First, FAT based filesystems have filesize limitations that tend to get in my way. Second, FAT based filesystems are horibly wasteful of disk space, especially with large filesystems.
