I was able to run both FreeDOS Shell (http://fdshell.sourceforge.net/) and Arachne. The funny thing is that when I launch Arachne, I have two pointers moving, one from gnome and the other one from Arachne. Apart from that, "alienized" dosemu seems to work fine so far.
Yes, the double mouse cursor issue is a regression in 1.3 (still in 1.3.4). I'll have a look. You can always work around it by grabbing the mouse cursor (ctrl-alt-home) or switching to fullscreen mode (ctrl-alt-f).
