I guess your best option is to write the config option in the konsole config
file using kwriteconfig. (Take a look at your existing
~/.kde/share/config/konsolerc to see what the config option actually is).

Just out of interest, is there a particular reason you want to change the
font? Perhaps there's another way to achieve what you're trying to get.
