I think that the best option would be to write a series of scripts the you can 
run before upgrade that will remove all of the third party packages   and 
create a script for post install that will reinstall the packages  removed.  
if you are not going to replace core packages anymore then that should work 
nicely.  

The recomendation should be the same for an upgrade  as those made for ximian 
packages.

The only issues i see with this is 
1.  you have replaced core packages  that break dependancies,  in which case a 
downgrade would be needed.
2.  if 3rd party rpms that replace core funcionality are not removed the 
system upgrade  could fail  if new core package version-release is less that 
third party package.

All  that can be done  if bugs filed  if packages decide to add 
obsoletes/provides   then   thats there choice
