I believe this is a libflatpak bug where it doesn't handle non-existant system flatpak repos correctly. This might already be fixed (or rather, worked around) with https://bodhi.fedoraproject.org/updates/FEDORA-2019-7d91eea013 that registers Fedora flatpak repos by default. This just made it to stable and should be in today's Silverblue compose.
After rebooting all the software repositories are gone and checking for updates gives the error message saying that packagekit timedout doing a searchbypackagename or something like that. No software repositories show up in gnome software anymore. Gnome-software was very slow as well.
Yep, this is known. gnome-software regressed after rpm-ostree switched to newer bundled libdnf. The gnome-software side should be (hopefully) fixed in https://bodhi.fedoraproject.org/updates/FEDORA-2019-e67aacc280 which just made it to stable and should be in today's Silverblue compose.
