This direct linking between issues and pull requests is something that we have become very fond of in the openATTIC project, where we use JIRA and BitBucket to manage our development (and the integration between issues and PRs is much tighter and further automated). The next enhancement I'd like to see is a hook on github that automatically adds this PR reference to the corresponding issue and updates the bug status (e.g. to "needs review" when the PR has been submitted, or "resolved" when the PR has been merged).
