Compiling it from source really isn't difficult. You might want to try removing
your debian package and try that.
However, I also use debian, though I do brltty from source instead. try looking
at /etc/brltty.conf and see if there is a braillle-device entry. that will at
least tell you whether brltty is attempting to access /dev/ttyS3.
but I'm still wondering what might have gone on with /dev/ttyS1 to cause your
second serial port to configure as /dev/ttyS3.
