I haven't experimented with this on 8 or 9 but I've experienced this on 7.1. For some reason, even if the drive is not listed in the KS file, if clearpart is used anaconda will wipe out the partition table on all drives. What I ended up doing was bypassed anaconda's drive partitioning routines completely and use our own scripts to do the partitioning and formatting (we also needed the modifications to support reiserfs).
