Are you putting the desktop file in the system place or in your .local one? Actually, either way shouldn't require that, but if the executable is not globally accessible, you should use your .local store anyway.

Might gnome maintain a list of broken .dekstop
files that grows and never shrinks?

It doesn't have a list like that at all. If you remove the .desktop file, it's gone. If you fix the desktop file, it's re-read and activated.
