I've not done anything to change the default. Perhaps we are using "menu" differently. I have no .directory files. If I click on "Activities" in the upper right corner, I get a column of icons, at the bottom of which is 9 dots. Clicking on that, I see a screenful of icons, one of which is labeled "Utilities". Clicking on that, I see another screenful of icons, one of which is labeled "Terminal". I do not see "Tomato" or "Not an orange". What do you do to see the overview?
Ok, I've never seen that referred to as a "menu". Yes, I saw the "Tomato" application in the overview.
I just did a complete test again. I created the bin/tomato.sh file and made it executable. Then I created the .local/share/applications/wtf.desktop file with the text from the last post (changing the path to my home directory). Wait a couple of seconds. Open the overview, search for "tom" and see the terminal icon labelled "Tomato". Then I checked the application list using the 9 dot button. It was on the last page.
