I've not done anything to change the default. Perhaps we are using "menu" differently. I have no .directory files. If I click on "Activities" in the upper right corner, I get a column of icons, at the bottom of which is 9 dots. Clicking on that, I see a screenful of icons, one of which is labeled "Utilities". Clicking on that, I see another screenful of icons, one of which is labeled "Terminal". I do not see "Tomato" or "Not an orange". Each "screenful" was actually a two-pager. I checked both pages of each. What do you do to see the overview? When I started this, I thought it would be easy once I knew how.
