Have you installed the NVidia driver or are you using nouveau? What ports are the monitors using? Is it possible to swap them? I think you could use an xorg conf chunk to force it, but it would be good to fix it properly.

It is odd that there were no graphics updates other than the kernel, but using an earlier kernel doesn't fix it. Did you try both earlier kernels? How long had it been since you rebooted the computer?
