Some progress! RPM Database seems okay. I deleted all Tomcat5
manually, then ran yum as you directed. It installed Tomcat4 but also
reinstalled tomcat5-servlet-... The latter file has a number of
dependencies all related to jakarta-commons.... . So what would one
recommend to completely remove java and all java elements to start with
a clean slate?

You can always just remove and reinstall those packages, assuming that
your entire rpm database didn't break.
