I see where I made part of my mistake: before installing XFree86 v4.4, I copied /usr/X11R6 to a new directory as a backup as the instructions suggested. It looks to me that I SHOULD have copied /etc/X11 instead. The difference being that the instructions assume that my old installation is V3.? instead of a V4.?

Most likely the server install overwrote your old /etc/X11/xinit/xinitrc I assume Red Hat 9.0 must have a utility to change the window manager. At least in older versions they had an application called switchdesk.
