The appropriate upgrade path is:

1. XFree86 4.2.0
2. XFree86 4.2.0.1
3. XFree86 4.2.1.1

(The Jaguar XTerm Update is not needed and has been removed from the 
web site.) You must install in this order and you should not skip 
steps. From your description it sounds like you did not start with a 
basic XFree86 4.2.0 install.
