never seen anything like it happen with Wine in any version of X11 on Mac OS X... does the program your running have some type of a Ctrl Lock function thats getting turned on? Have you tried using a much newer and better version of Xquartz than the X11 Apple provides? X11 on Macs map their own keyboard usage... its not the normal system keyboard... for the most part.
