I think that is most often the issue. For me pulseaudio works fine for -sound- in wine or linux native programs, I don't mind it at all. But I have several programs, both wine and linux native, that use a microphone and none of them have ever worked with pulse in native linux and the mic rarely works in wine, with or without pulse.

If all you need is to hear sound Pulse is great, add a mic and it tends to fall over. I've heard it gives musicians trouble as well with mixing and editing programs, but I have not tested that yet.
