Plain Wine doesn't add itself to the menu; that's something that was added by your distro's package maintainer. If the new packages aren't doing that, contact him. 

As far as getting back the old entry, try this: http://wiki.winehq.org/FAQ#head-34c8b5d78823a60c9651b4c9848c06a1aa8fea48

You could also just add it using your menu editor.
