I believe that the program will use what is available to it. Whatprogram are you using? Are you referring to the UI font, or to thecontent font?

If I understand correctly, you had renamed a font to Times New Roman,hoping to replace Times New Roman with that font? I do not think thatthis is recommended, I hope someone more knowledgeable can help.
Also, you may want to look at this bug regarding BiDi problems in Wine:http://bugs.winehq.org/show_bug.cgi?id=609
Wine really needs more BiDi developers, as the only semi-active one isShahar Shemesh, and it has been a while since anything has been done.
