If the DTE? DCE? at the other end of the line came with a 3 wire cable, probably it is not prepared to do hardware flow control. Maybe the app does software flow control itself, in which case having the OS do it too might be a bad thing. It might even use ixon/ixoff as data, and some other characters for software flow control.
