With tree view open in both the navigation pane (left) and the file pane (right) and can place focus in either and up-arrow, down-arrow and it just goes to the next file or directory. Have you set any special settings related to your keyboard?? (I can't think of what it would be other than changing the mapping so that up/down arrow is seen as something else) I even have focus-follows-mouse which conceivably could put focus over the menu or icon-bar, but focus always remains in one of the panes when using konqueror.
