Oh, I always use "focus + raise window under mouse", so I didn't notice :-) Have you tried to send a mousebuttondown-event before minimizing, e.g.: xdotool click 1 xdotool getactivewindow windowminimize This will bring the window under the mouse to the to of the stack and then minize it.
