It looks like you have to edit fckeditor/fckconfig.js and change FCKConfig.ContentLangDirection. It may be possible to add some code to auto-switch depending on the language in use. An easier solution might be to create a couple entries for the Style button - you can add your own RTL and LTR styles to it by editing fckeditor/fckstyles.xml. If you do, please share with the community. Even CKEditor doesn't appear to have any solution for this.
