Dovecot uses a default setting of /home/$USER/mail without making any
changes, so in your Squirrelmail and Thunderbird setup, you need to see
if that's the case.

In Thunderbird, go to View Settings For This Account and under Server
Settings, click on the Advanced button and make sure the IMAP server
directory is empty. Click on the 3 checkboxes below that blank space.
Personal namespace should just have "" in it and everything else is
blank, other than Allow server to override these... is checked.

In Squirrelmail, the settings should be done this way:

./configure (in your default Squirrelmail directory) and then choose 3,
folder defaults. #1 should be blank for dovecot.

Now you need to get to your home directory and see if there's a folder
named mail under /home/$USER/mail, and if there is, make sure you move
it to /home/$USER/mail. In some instances I've seen a path like this
with duplicate folders in it: /home/$USER/mail/mail

This happens when the default folder prefix is put to mail when it
should be left blank because Dovecot uses it automatically, so if you
put mail in the default folder prefix for either Thunderbird or
Squirrelmail, you get the duplicate mail folder.

I think that's all there is to it.

Now go into both and unsubscribe from all folders, then re-subscribe to
all folders.

If you still have duplicates, something else is going on.
