Turn on server side sorting in SquirrelMail configuration or make surethat mailbox is not sorted. 3K limit indicates that you are using php based sorting. Page 5 in that howto should not suggest installing Pear DB with 'pearinstall db' command. Lenny has Pear DB package in package repository.apt-get install pear-db. Howto asked to apply courier preset, but forgotto turn on server side sorting.
