I have seen something similar a couple of years ago. I don't think this is a
SquirrelMail issue.

Your mail server's config determines what logins are acceptable. If you are able to
login to SM using extra characters, that's because your mail server is allowing
that.

You will see extra prefs files because SM must create one for each login. If you
change from lower case to upper case and your mail server still enables the login,
SM will create a new prefs file matching the new text case.
