Isn't that what the "Provider" options in the configuration are for? To add links to the website of the organisation running Squirrelmail? That, along with the Yelp! (which we've customised into a Helpdesk plugin) makes for a very self-contained help environment that doesn't reference Squirrelmail anywhere. All it takes is a little time on the part of the person implementing Squirrelmail to customise it for the organisation running it. Replace the logo, the provider links, add a helpdesk-type plugin. Done.
