My assumption is that you should be seeing a lot more then just the one "v2" error. I've had issues like this in the past. You should still have the source downloaded even with those weird errors. I believe those errors have to do with incorrectly formatted headers when git creates bundles from some repositories .  I would proceed with building as if none of those messages were reported.

BTW, are you sure you want to use 4.0.4?  4.1.1 is available.
