Sounds like something that you could also do with ImageMagick rather than 
using GIMP. If you want to do it in GIMP, you could write a script to do it, 
or you could look at Daves Batch Processor plug-in for GIMP.

The short answer is "Not yet". When GEGL is integrated in to GIMP it will be 
able to handle images with much higher bits per pixel images than it currently 
handles. This won't happen for some time (at least until sometime after GIMP 
2.4 is release) so don't hold your breath waiting for it.
