Replying to my own post in case someone else one day has the same problem - I have resolved this now. Apparently something changed in the format of the config files (which in my case live in a separate directory: /usr/local/share/texmf-var) between tetex 1 and tetex 2 and texconfig from tetex 2 didn't want to play nicely with my config files from tetex 1. In the end I just deleted all of them: rm -fR /usr/local/share/texmf-var/* and then re-entered my config details in texconfig. Now everything is working fine.
