A good place to put permanent changes is in 
/usr/X11R6/lib/X11/app-defaults/Emacs.

You will have to create the file named Emacs.

The contents of my Emacs file are:

Emacs*Background:	DarkSlateGrey
Emacs*Foreground:	bisque
Emacs*Font:		10x20
Emacs*Geometry:	100x35
