The reason could be that the window manager is catching those keystrokes
and not passing them to the program... I cant think of a way around it
if that window manager is not flexible enough to tinker with its config
files...
Only Idea I have is if you do this on a terminal:

export DISPLAY=127.0.0.1:2; X & vncviewer <windows.ip> -fullscreen

that will open the vncviewer on a separate display (:2) in fullscreen
mode.
You hwill have to be switching displays with your typical routine of
Ctrl+Alt+F? though. 
I just got a doubt. Can you tell me if copy-paste works from vncviewer's
screen to outside apps and viceversa?
