You don't have to re/un-install mozilla at all.



I know removing/reinstalling mozilla is kind of an MS way of approaching it, but didn't expect to have problems doing it.

You don't have to do it the MS way, either :)



What's the right way to go about this?

It depends on what you want to save. The simplest way is to rename ~/.mozilla to something else, say~/.mozilla.backup, and start mozilla as usual. This gives you a completely new configuration for your profile. If you have something else in your previous profile like bookmarks, email then you can copy them from directory ~/.mozilla.backup.
