... hmmm, I have Ximian (Gnome) Desktop2 installed, and the game
starts up with a black screen. The molecules *aren't* visible, so the 
game is unplayable. FWIW, I have kernel-2.4.20-8 and the nVidia 
drivers installed (running at 1024 x 768 x 24-bit).

... is this what you mean by not seeing the atoms? I haven't tried it
while on the KDE desktop yet.
