Are you using the binary drivers for your graphics card from NVidia? A friend of mine had a similar problem, and it turned out that the nvidia drivers didn't work well together with APM, so upon initialization, the NVidia drivers unloaded the APM module. I think my friend got around this problem by upon shutdown (after X exited) unloading the NVidia module and loading the APM module.
